When plugging it in, I got a warning that the iPod won't charge on it.
2. Some of the remote control buttons don't work, although the iPod will play through the dock speakers.

Apparently, Bose didn't follow Apple's recommendations and used FireWire pins (19 and 20?) to charge the iPod and they should have used the USB pins (23 and 16?). Bose will fix the dock ($99) or replace it ($179).

I found a pinout (below), and was wondering if there is a hack to bypass this problem, at least for the charging problem. The pinout has notes that seem to imply you can jumper between pins using resistors to get the correct voltage. I also thought you might be able to jump pin 18 (nominally 3.3 VDC, but apparently 5 VDC on some accessories) to pin 23 (this might work but not deliver sufficient power).

I haven't put a voltmeter onto the SoundDock yet to see what' s coming out of each pin.

http://www.allpinouts.org/index.php/Apple_iPod_-_iPhone_dock

I had previously been to http://mike.kruckenberg.com/archives/2006/06/add_aux_input_t.html and thought he had some good ideas.
