When 4.0 is finished they cut it from the TRUNK (i.e. the main code base) then add two BRANCHES (i.e. separate code bases) based off 4.0.

4.0.1 for just fixing bug.
4.1 for adding new features.

The reason being that work that is being done on 4.1 often requires more code changes and as such is going to require a complete test i..e the testing team will need to test EVERYTHING. Where 4.0.1 is going to require less testing because it is just bug fixes.

Anyway this is how it works at Apple, Microsoft, Oracle .. hell EVERY company.

Not really, there could be lower priority bugs or minor feature enhancements (marginal speed/performance improvements etc.) that are put off to 4.01 or 4.1.

Sometimes there will be a 0.0.1 update that is only needed for one or the other (IIRC, a security patch recently) but they don't go out of their way to keep separate OS version numbers for those two lines of devices.
