My Rogue forgot to spend his VP and today he had 4300 VP. I thought VP capped a 4000. What is the VP cap now, and was it recently changed?

Good question! Valor points have a weekly cap of 1,000, but there's no limit to the number of points you can actually amass at any given time. Conquest points work the same way. Justice points are the only points with that 4k cap. It didn't make a whole lot of sense to cap VP anyway -- while JP accrue really quickly, it takes a while to accumulate enough VP to buy a piece of gear.

That's correct. You have to be able to equip the item normally, without the benefit of transmog, and it has to be your highest equippable armor class. If it says paladin and you're a warrior, or vice versa, you won't be able to use it for transmog.

On Ultraxion in LFR, when is the correct time to push the heroic will button? During the cast, right after the cast, the last second before the cast?

You can press Heroic Will at any time during the cast and you'll be fine, but it's recommended that you do it as close to the end of the cast as possible, because the more time you spend phased out, the less DPS you'll do. Just remember that you have to compensate for latency. Two or three seconds before the end of the cast is usually a good time.

After the Azshara fight in Well of Eternity, we see the aspects fiddling with the Dragon Soul. Why don't I see Malygos there?

Malygos and Neltharion had just had a battle between their two respective flights, and Malygos was resting and recovering from it. In fact, he stayed that way for ... well, right up until Wrath.
