I bought a Clix assuming I would be able to transfer vis USB on Linux as I have done so on previous IRivers, unfortunately due to their collaboration with MS, they have been sucked into using the MTP (Microsoft transfer protocol) which has no benefit to anyone except to Microsoft, as it locks all other OS's out, as a programmer of many years I know how unnecessary it is, and to anyone that has seen previus MS tactics it will seem very familiar. I wonder if the word betrayal sprung to mind when IRiver discovered that MS was bringing out their own mp3 player.

I'll give gnomad a try, I've also heard some people are now having success using libmtp in Linux, I've been charging the battery using either Linux or Windows, pretty sure it doesn't matter which, as long as the Clix thinks the battery is flat it will charge from USB, there must be something different about what machine you plug into, maybe you're using a hub on the non charging machine and it doesn't pass power through (very wild guess).
